Those boxes show up when you are on top of a track, if you get away from the track line they disappear.

In the map view click the little cog wheel button in the top right corner.

Red border are warnings. Currently warnings are available in the following settings:
Map View > GPX Buttons > Settings > Progress Warning > “Use Screen Flash”
Map View > GPX Buttons > Settings > Turn Instructions > “Use Screen Flash”Map View > Group Manager if anyone in your group activated the “HELP ME” function.
TPMS Settings > “Enable Low Pressure Alarm”
